The first thing I would do is create a physical template with page numbers so that you can get a feel for the print layout. Then set up your layout in scribus (I've never used it so I can't help there). I do my layouts in Quark and tend to create the initial zine layout in readable order to make it easier. Then I go back and rearrange the pages for print. This also allows me to save each so that I can offer downloadable pdfs.
