Now I'll preface this by saying I haven't lived in the Bay Area since '01, so these are spots I know about (and they're still there, I visited in March):

Needles and Pens is a great zines/craft store in the Mission:
http://www.needles-pens.com/home.html
3253 16th Street (btwn Guerrero & Dolores) (415) 255-1534 | OPEN DAILY 12pm-7pm

Bound Together Books, old school anarchist bookstore in the Upper Haight:
http://www.boundtogetherbooks.com/
1369 Haight St (415) 431-8355 Open Daily 11:30am-7pm

Modern Times, another great bookstore in the Mission:
www.mtbs.com
888 Valencia St (415) 282-9246

City Lights in North Beach. Okay, I haven't been in there in years, so I don't know what their zine selection is like. But it is steeped in SF history, a place where Jack Keroauc hung out and all.
www.citylights.com
261 Columbus Ave (415) 362-8193

If you make it across the Bay, the Long Haul in Berkeley is a great old info-shop. They're located near the Ashby BART station.

Thank you little lady. In my search of familiar places I found Bound Together and City Lights and scored the mother load of good material. All I could afford on this time around. I'll be back in a few months to hit up the other spots. Thanks again.

Come visit the San Francisco Public Library where you'll find the Little Magazine Collection. http://sfpl.org/librarylocations/main/bookarts/bookarts.htm

There are also plenty of shops in the city where you can find zines to purchase, including Needles and Pens http://www.needles-pens.com/

City Lights http://www.citylights.com/

Bound Together Anarchist Bookshop http://www.boundtogetherbooks.com/
